If the items being turning into elite and legendary items are being used by you to contribute to your attack and defence then you will lose attack and defence when crafting these items. But if you have useless items not being used you can craft them into useful items. There will be a point when players will not want to craft their boss drop items into elite and legendary items but that is part of the strategy of outfitting your squad.
